  1. In order to save 208K on disk space I have removed two matrices used 
  2. to look up values in calculating estimated numbers of synonymous and 
  3. nonsynonymous substitutions. This is an experimental method (!) that
  4. I haven't tested well. I would love to have some input. These use 
  5. the method of Nei and Gojobori (see: Gojobori, T., E.N. Moriyama, and 
  6. M. Kimura. 1990. Chapt. 33. Statistical methods for estimating
  7. sequence divergence. Meth. Enzymol. 183: 531-550). If you ever
  8. anticipate doing these calculations, you can get the matrices
  9. files from me or generate them yourself. If the files are
  10. missing from this folder, then you will be prompted to generate 
  11. them when you try to compute substitution numbers. Do this
  12. some evening just before you go home, since the matrices will 
  13. take several hours to compute. After completion, move the files 
  14. "smatrix" and "nmatrix" into this folder ("Matrices"). Alternatively,
  15. you can download a self-extracting archive of these files from
